So I have upgraded my Servo-Harness to Master crafted, does this mean that the two standard "weapons" the "torch" and the plasma cutter gets an upgrade to master crafted as well? Getting + 2 damage and no jam / overheating?

I would have to say no.

These are removable tools attached to the arms of the servo harness.

Upgrading the harness does not automatically improve the quality of anything attached to it. It's like reviving a classic car, replacing the frame with a new and shiny version does not suddenly make the engine any better than the heap of junk it currently is. These need to be upgraded separately as per the usual rules.

the weapons on the harness are just improved and works as a flamer or a plasma pistol.

The Upgrade improves the two servo-arms and the usage with +5BS and +5WS. As it is discripted in the servo-harness article
