Does this apply to all special attacks? Like proton torpedoes. do they grant my opponent plus 1 to his defense die pool at range 3?
If i use cluster missiles at range one do i still get +1 to my dice pool on each attack? that would be 8 attacks right?
No, the range bonuses only apply when using your ship's primary weapon (see the bottom of page 10 in the rulebook). Torpedoes and missiles are secondary weapons.
