I imagine so. The requirements of Watch Captain are a bit wonky I think. The command +20 requirement when the class allows purchase of command +0 through +20 is a bit ridiculous. So I've told my players I'll be a bit more lenient on the requirements mechanically but quite strict in roleplaying terms. None of the specialties will be automatic entry in that campaign.
Character becomes watch captain.
Leads 2 missions just fine.
3rd mission his decisions lead to a horrible failure, several brothers dead, and a world lost to the imperium.
He looses face with his superiors and subordinates. GM rules this as loss of command skills.
Over time, after several new missions, and with much difficulty he re-earns the trust of his colleagues. The new XP allowing him to buy the command bonuses once again.
Just one of many ways to make sense of it.

Skills are learned abilities, not based on circumstances such as losing favour and face. You would simply take a penalty to Command tests due to your subordinates being distrusting of their commander. This wouldn't alter the character sheet, as, for instance, you could wear a disguise and still use Command.
