Urm, I'd say no. If the players die due to not meeting the goals set in the adventure, or due to raw die rolls, I'd let it happen. PCs having a real mortality is part of what makes games like WFRP so fun!
Just remember what happened to Stromdorf when your players go to roll up new characters. If their new characters happen to hear something about the flood/storm, it will make the world that much more real.
Given that the main plots of RPG's are in general fairly apparent and the only way to avoid them is by endless faffing about, I'd say let them die.
OR
You could let them survive with some very very serious penalties, ideas include:
Attaching a permanent insanity to the party sheet in place of a talent.
Getting rid of all their cool stuff.
Getting rid of all their lovely money.
Infecting them with everything, ever.
Giving them teh cr4zyy.
In my opinion, ALL of the above would be the best option.
These all read pretty much as punishment for not preventing anything.
I would not go with specific deaths or crazies or anything. However, I would not sugarcoat anything that happens. Perhaps try to weave as much explanation/exposition of things they missed into the encounter. Make it clear what they missed, while doling out the consequences.
However, not pulling any punches in this storm, means a party-member death is around the corner. And any chaos stars might very well cause lost equipment or mental strain where appropriate.
