It's entirely up to your GM, but take a look at Deathwatch Chaplain Titus Strome (Rites of Battle, pg 235). He's a Chaplain who came to the Deathwatch as a Black Shield, so the published canon says that such a thing is possible.

Yup. No problem.
Remember that a Deathwatch Chaplain isn't a Chapter Chaplain. The fluff is very different.
I think the issue is both Black Shield and Chaplin are advanced specialties. Rules as is the answer is no. But I think that the Black Shield should be an exception.

No, the rules just say that usually only one advanced specialty is allowed. It gives the example of someone picking up one specialty then later becoming a Dreadnought as the sort of exemption that can be made. Since the Black Shield isn't really a job title like Forge Master or Chaplain, I'd definitely say it could advance later on to become something else.
