They are chosen by the player using them for that specific game. If you want you can choose different Allies squadrons for every game you use them.

He isn't asking about an ally token but the campaign objective, the mission clearly says the first player choices before deployment of fleets, so at the start, not when the effect is resolved on turn 3.
