Can an operative take the commander's cards into his deck and Vice versa. Are they considered one Vader or two different ones and each uses only the cards that they have in their set?

Command cards as far as I am aware are not limited by the unit's rank other than the operative/commander requirment, only by the unique character using the cards. So if a command card shows it is to be used by darth vader then I would assume that as long as darth vader is under your control, you can use him.

So I just wanted to clear something up, it would seem that there is a conflict in the rules, from page 53 in the rules:
OPERATIVE
The (Operative) icon indicates that a unit has the rank of operative. Operatives are powerful villains and heroes, but they rarely issue orders to other units. When building a standard army, a player may include up to two operative units.
• Each operative has three command cards specific to that operative that can only be used if that operative is included in an army.
It clearly says that the command cards that come with Operatives are specific to that Operative and can only be used if the character included is specifically the operative version of the character.
Or is it that the terms Operative and Commander are interchangeable? It certainly seems contradictory to the other rules quoted above.

Seeing as how we have the direct confirmation from Alex that the command cards are interchangeable, we should infer that the term "Operative" here is referring to the character. If the character is included in your army you can use the command cards.
When the Operative versions of Luke and Vader were announced, they also said you CAN use the Commander version's cards with them and visa-versa. The cards are based on the character not the unit type, it is only confusing because this is the first time we've had characters capable of playing multiple roles. I think they did it this way as a fun way to customise older characters with new things, and they basically needed to do it in order for Cassian to work.
Encase you were wondering they have also confirmed you can use either miniature for either version of the character. So with Vader there are 3 sculpt choices and they can all be used as either Commander or Operative Vader.

There are specific rules under "Command Cards" in the rules addressing this:
»» Character-specific command cards are identified by the
name
of that character appearing below the name of the command card.
»» If a player's character has access to more than three character-specific command cards, that player can include any number of those cards in their command hand, so long as they follow all command hand rules.
The limitant is the name and both commander and operative versions are named Darth Vader.
