So mandalorian chamber gives weapons Stun Quality 2, with mods it can be Stun Quality 5.
So lets say I shot guy with blaster with base weapon damage 10 (normal damage, no stun setting activated) and activate Stun Quality 5. How does damage and soak looks now?
How does Stun Quality works from Mandalorian Chamber?
When a weapon has stun with a number after it then you can activate it with 2 advantages. The target with take that much strain and it is not reduced by the soak of the target. It is design for weapon to take people with seriously hurting them, like stun batons or shock gear.

But 10 base damage from blaster will still hit wound treshold and get reduces by soak right? So it's like additional damage, but in strain?
Yes the original shot would still hit as normal, and would be reduced by soak.
If your gun has the regular stun setting as well then you would typically want to use that with this mod And your regular stun setting so your are effecting the strain threshold with both attacks.

Which is great for taking out people with reflect or parry, makes them burn through a whole load of strain in a very short amount of time. You can have them down in two or three turns depending on what weapons you use and how lucky you get.

You can. but it costs strain. So it isnt worth it unless you are taking more than 3 strain.
Thoughts on rules or effect.
You get shot by a blaster on stun and it hits you. You use reflect to reduce the passive stun damage to 0. Can the opponent still trigger the active stun setting to inflict strain? (similar to needing to deal damage to be able to Crit)
By RAW it sounds like you can, but curious if other may rule differently. Also would you allow the reflect ability to be used on the active stun ability? it would probably be pretty even unless the weapon was really set up for Stun.

I would rule in pretty much every case that if you Reflect all the damage from a shot, that the shot "missed." I.e. you have Reflect 6 and get shot by a base damage 7 weapon with the Stun quality, and the attack generates 1 Success and 2 Advantage. You are able to Reflect all of that damage, and they can't activate Stun. However, if anything hits your soak, then they can trigger weapon qualities. And I'd rule no on Reflecting the Stun quality because the effect is triggered once it makes contact with you as an aftereffect of getting hit. To turn it back on you, why can't they Reflect Disoriented?
RAW, pretty sure it doesn't matter whether you Reflect or not. The attack was successful, so they can trigger effects. That said, it isn't likely to come up given how many ranks of Reflect you'd have to have to negate the damage entirely.

You can still trigger it. It's one of those where you just need a successful attack to activate it, it doesn't have to deal damage. It's one of the reasons for why the Stun quality is hella strong if overlooked.
The important thing to remember is that Stun X causes the target to suffer X strain. Which is not damage. Only damage is reduced by soak (and Parry/Reflect, so a successful trigger of Stun X ignores Parry/Reflect).
The Stun Damage quality, on the other hand, is stun damage and thus is reduced by soak/parry/reflect.
Any time the word 'damage' is used, soak applies. Suffering strain/wounds is not damage and bypasses soak.

Stun X is completely divorced from the damage done, so it still happens.

No, reflect wouldn't work since reflect only reduces damage taken.

Reflect works on stun bolts. We see stun bolts reflected in the Clone Wars Cartoon.

Right. Which, as @P-47 Thunderbolt pointed out, is the Stun Damage quality, not the Stun X quality. Which is the point I'm attempting to make.
While the names are similar, they do two completely different things.
