With the new Clone Wars Core set, the droids come in several pieces that can be mixed and matched. Do I have to use the same model for the commanders, or am I able to make variety as long as the commander unit is clearly marked? (I plan to use the bright yellow only on them)

For example, can I have the kneeling droid with binoculars? Can I make a normal gun one a commander? Can the commander of one corp be in a different pose as another corp? (maybe a standing droid in one, and the kneeling in another?)

I plan to play mostly causal, but want to stay tournament legal, since I may play against these players. Will the different commanders give or take an advantage away? (Line of sight rules?)

Edit: Oh gosh forgot the most important one! When the crashed escape pod comes out, I would like to put C3P0's head on a droid! And a droids head on his model, I wouldn't use them as commander's, but think that would be a nice addition to my squad!

Yes, you can swap around the commander as long as it is not modded for advantage in the game, and is clearly marked.

Speaking of. Has it ever been clarified what the paramiters are for an advantage. I took the limited ed Vader as a guideline when modding an at-rt. The modded version is about a head height above the regular one

I believe it's a case by case basis, and exclusives like the Con Vader might have an advantage, but are official FFG products, and thus are not going to be subject to the ruling. You should remember though that Vader's height is as much a detriment as it is a bonus.

The best thing to do is to reach out to your TO ahead of time to make sure it’s all good. They have the final say generally.

I doubt ill ever participate in tournaments, just curious if theres ever been a guideline. Thanks

I've exchanged the bodies and legs of some (up)standing droids by those of the bazooka ones, so the later now are kneeling and looking way doper!
