Does Strict Orders only apply to the units that you place a order on the units in the Issue Orders phase of the Command Phase? or does it effect all units when you place a token from face up to the unit after you draw it? or both?

Only applies to units that you have placed face up order tokens during the Command phase. For one thing, in the other case it would be worded as " when you activate a trooper unit." A unit you activate in the Activation phase never has a faceup order token, the token is supposed to be placed face down next to the unit at the end of the activation. Prior to that, per the rules, the token should not be on the battlefield.
