Fairly new to the game (and app). In one mission my wife opened a crate with "Valuable Goods" inside. How do we update the app with the additional funds we found?

Have her draw a new card. The “Valuable Goods” supply card is removed from the deck as well as a few others. See step 1 of the set up of the LotA rule book
