The only thing I see as 'inconvenient' about an 'all cards in one box storage' is that they are (I guess) piled up freely on the board, when you play the game. Meaning the piles can fall over.
This is why I preferred to use a (DIY) system like this:

All same cards have their individual box. Each box is physically placed on the board where they belong (ie: Dungeon cards, on dungeon board) It makes it more overview-able, and is so handy to sort them quickly when the game finishes. :-)
And finally all the boxes can be put in one big box for storage.
(it's completely personal opinion of course ;-) )

I have similar storage for my cards but now I'm making a DIY system from Deniax. Plastic storage is better if you want travel somewhere with your game, it's off course more durable than the paper version but Deniax's system has many advantages and looks so nice
