If the base is full but I get an enemy in the base what happens?

It appears you have made a mistake. It is possible that your Central Officer mistakenly added an extra enemy in the base event, however it is more likely that you missed the rule that aliens are all discarded at the end of the round. As there are only ever 3 alien in base events maximum per round, there will always be room.
