Does the skirmish mission deck consist of every skirmish card I have? Or just the cards that relate to the map that I currently have built. Apologies for the dumb question.

It depends:
On a tournament, you use the 6 cards that belong to the 3 maps given in the tournament rules.
What you do in casual games is up to you and your Opponent.
The Skirimish is played on the map that corresponds to the mission.
Under the title of the mission, the map name appears. A sheet with map numbers, layout and information about the skirmish set up is separate and comes with the individual packs and expansions.
At the very bottom of the card, the name of where the card came from (Core, individual pack, etc...)
