I think a lot of your reasons are misguided.
As bad as the Transport would be in standard 100pt format, I say keep it out. Keep some differences in the two formats other than point total.

In your second post, I think we're invited to get to what is essentially the underlying question that this thread needs to deal with: why is there an epic format in the first place?
I'm not really sure why there is an epic format as opposed to a standard format. The standard format - as in, according to the standard rules- a recommended number. Anything beyond that is tournament convention, which has become solidified as the 'standard' way of play. I imagine that they introduced it because epic ships are something very different, but given that they don't seem to be overpowered, it seems like it's just a way for the player to be protected from themselves. That, or there's some hidden combination that's so überpowerful that it would break the game. But, honestly, I don't think that's the case.

Yeah, I probably do. Not my intention, but there is only so much I can do with the written word.

Because 100pt is a bit small for a fleet engagement.
Other than thematic reasons (game scale) as Lagomorphia mentions, there's the issue that it introduces an expanded ruleset -- not just a mechanic -- for a single ship. It then opens up the question for every large ship produced since they all fall within that same ruleset
Considering the impact that would have on the game, I find it interesting that some of the people that want the Transport included are also very vocal in their concern that the phantom and Falcon are OPed.
