I've heard from a couple of sources that physically modified miniatures just aren't allowed, but painted ones are. What gives? Even if the concern about a miniature not being legitimate was actually worthwhile, it's even said that you don't necessarily need them, but just the bases and whatnot to play the game, so why particularly, does it matter?
Makes me sorta' sad that people who put a lot of work into their miniatures can't really use them in tourneys to show 'em off. Lest what I've heard is untrue.
So what gives?

Also, the ability to know what a ship is on first sight, and not having to ask someone what said ship is is another.
Yeah, little mods are not going to be problem, but where is the line drawn? you could end up with a 100 page addendum on what mods are OK, or just make one, no mods.
AS long as it doesn't turn into a WYSIWYG rules lawyer toxic atmosphere (games workshop tournaments I'm looking at you), I think mods/repaints/customers should be welcomed.
A mod that makes a ship unrecognizable at a glance places your opponent at a detriment.
It's hard to paint a ship to make it look like something else. It's easy to modify a miniature to make it unrecognizable, or even put the miniature from a different ship on the stand. You could also enlarge the mini somehow or attach parts to it that interfere with gameplay because they stick way out and bump into other miniatures
It's pretty safe to allow painted miniatures and leave it up to local TOs to determine if a ship's paint is unacceptable, you aren't likely to have an issue unless someone shows up with something like a YT1300 covered in racial slurs and decals depicting male genitalia. Allowing physical modifications opens up much larger room for "abuse." It's also likely that a lot less people will take the time to do physical modifications rather than simply repaint them.
Oh...I didn't see who the OP was....I'm guessing someone denied you from using modified MLP style Xwings? If the mod makes the ship unrecognizable or it's meant to be disruptive (I.E pony ships) then no, you shouldn't be bringing them to games or using them.
If they are repaints, or slight mods that don't go out into left field, then yeah that's totally cool.

Once again, a fun hobby is held hostage by whiny super competitive types who would rather complain than talk to an opponent. I find it hard to believe the hobby is better for this.
*Note: I do not currently have any ships that would fall into this category, nor do I have any idea what anyone would (reasonably) field that would cause such confusion, I'm just sayin' it's GAY... and I do not mean homosexual (no disrespect to the LGBT crowd).

A lot of comic stores do. I find it hard to believe anyone would be so jarred by it, that they could not play. Shoot if they were, I wouldn't want to play with them. That'd be shallow bro.

Thankfully, the MLP fans in this area stick to the anime store and when they come to the games store, they come to play the actual games, not some bizzare hybrid version. Also, if someone is making the environment of the store uncomfortable for the rest of the patrons, it makes sense that person should be asked to tone it down or to leave.

Hey man as long as I can tell what the ship is and it's not being used to cause disruption to the game, do whatever you want. An interceptor with extra winglets will still be easily recognized for what it is. I think people just don't want someone to plop down an orange on the table and say "here, this is my millenium falcon".

Having not played in a tourney as of yet, I am one who likes to repaint and am doing a mod on a YT, if and when I do get to a tourney, I will ask about my moded YT ans will have a spare in case someone has issue, but i'm hoping there won't be issues. I enjoy the casual games I've played and my friends all like the repaints, I'm sure they will dig the remoded YT as well.

I believe this is covered in the FAQ or tournament rules. Repaints are allowed but absolutely no modification to the ships even if you think it is minor.
To play the game you may not actually need a ship on the base in any casual setting but in an "official" game you must use actual models. If you've changed it then it is no longer the actual model.

That's my only real complaint with the game, the models are lovely but they are extremely fragile. They could have used more ressilient materials. Remember the mico machine X-Wings? Those little buggers could take one heck of a beating.
