Nope, it functions completely normally against other Imperial Players.

Game mechanics-wise, it simply says the first ship to declare you the target of attack gets a stress token. If you want an in-universe reason, would YOU want to be shooting at a ship that Lord Vader declared had a rebel captive on it that he wanted alive?

It gets hard to play mirror matches sometimes its the case of wedge attacks wedge but biggs is at range one so he has to shot at biggs. Wait thats not my biggs. Hence the black and white sides to numbers.
Both sides can have exactly the same squad everything functions as normal.
