if an NPC has the adversary talent and he is piloting a starship does the difficulty of combat checks against the starship get upgraded?
how about if the NPC is merely a gunner on the ship?

I would say "Yes, no, no." The talent says, "Upgrade the difficulty of any combat check targeting this character once per rank of Adversary."
So if they're the pilot, targeting the ship is targeting the pilot. Gunners and passengers are too passive in the defense of the ship to let the talent apply. If they're a gunner in a turret, I can see using their action to provide "covering fire" for the pilot, thus granting the ship their Adversary talent.

I would agree with the: yes, no, no with the caveat that in regards to the individual being in command. If Thrawn were passenger on a ship offering advice or Vader finding new ways to motivate the pilot I would upgrade as well.
