That's a pretty slick idea. Though I think in the heat of the game I'd forget to skip cards, more often than not.

Joking aside, I thought of doing a computer program that would do the same (you would select the expansion combination you want and it would randomly draw encounters and items), but I prefer to use real cards and avoid depending on having a computer nearby the table to play AH. That would also remove the pleasure to draw the cards.
My group plays with everything together and the only thing that we've found to be almost gone from the game are the act cards. Dunwich is usually hit or miss... we always have the board there, its not always a priority, but sometimes we'll hit a vein of dunwich cards and it gets out of hand and we have to make a mad dash to Dunwich to kill some monsters and close some gates, I actually like that it is always a possibility, but doesn't always happen, it keeps us on our toes.
I do think that adding a few more act cards would solve that problem... everything else works just fine in my opinion.
It can be pretty easy to separate the cards thanks to the expansion symbols, but I'm disappointed that the monsters aren't labeled as such. This last league I've started to mark the monsters on the back with a permanent marker to let me know which ones came from which game.
I like to play with multiple expansions at a time, but I'm more inclined to go with thinning the decks ahead of time than adding to the decks. I've never done it yet -- we just play with what we're using, and hope for the best. We played one game where we drew three "The Next Act Begins" cards in a row, and that was just bad -- mostly because we let the first one go by unstopped.

plus don't play everything... try playing a big box/ little box a few games and then rotate (ease on separation!)
BUT if you do have to play everything separate them into piles
IF you don't want to do this make your own cards then refer to the quote.
