In Arkham, Hibb's Roadhouse was always good to me with encounters, so I'll go with that.
In Dunwich, Wizard's Hill has fun encounters, though sometimes dangerous.

The church because with a couple of monsters and gates in my palm I can be BLESSED and really start to whip some other world goo....
The Unnameable has never been very threatening, so I'll go with that.
I like the whole orange neighborhood. I bought a house there.
I always stop at the train station before taking the train. Its seems I get where I want to go for free and more quickly.
I like the newspaper because their's usually money in it.
Curiositie shop. I'm sure its the most visited shop in the game.
I once spent three turns in Dunwich village, at Osborne's. Can't remember why. The stories they tell were all lies.
I too usually enjoy my time in the orange locations.
There's a nice old man living in the Science Building, waving a kruzifix almost every time I look by.
And the nearby Admistration Building holds skills and retainers... I like the yellow neighborhood ^^
Every time I can't figure out something constructive to do with a turn, I always stop at the Newspaper. It usually ends up in Clues, some quick cash, or a Retainer. All three are generally useful in most situations, when there isn't something more pressing to seek out. I can't remember the last game where at least one investigator didn't have an encounter at the Newspaper.
Point.
There's never a game without the newspapers envolved.

The Newspaper is pretty great. In my last play, however, the Science Building found a place in my heart when I drew the encounter with the gate-closing machine. Two lucky rolls later and I had suddenly won vs. Eihort by all gates closed. 
Well, the most beneficial location is surely the Newspaper.
Thematically, I like the Science Building better - it has some wonderfully weird encounters.
To be honest, I always like having encounters in the places where there's little reason to have them. You know, stable locations that are rarely visited, or their optional ability is always used. Ma's Boarding House, Velma's Diner, the Shops, the Library, the River Docks, the Bank. You never quite know what's going to happen, and they typically add good flavor. I rarely visit them, of course, but I'm always intrigued when I'm in that situation. With that mentality, perhaps I'll like Kingsport.
Actually, on that note, the River Docks is probably my favorite location. There's a great variety of encounters, and it's pretty much the most dangerous a stable location can get. I'm always eager to see whether I'm making a few dollars, unloading some items, or getting Lost in Time and Space. Again, there's almost no reason to go there, but when we end up there, I'm excited.
Honorable mentions go to Wizard's Hill, for being the only location we consistently refuse to have encounters at, and Harney Jones's Shack. Our group has quite a fondness for killing him off.
I love Wizard's Hill. I'll be in Dunwich, and I'll have my encounter there and I'll get excited...

Probably three times now I've removed an elder sign or added doom tokens for a skill and an ally. It's my favorite thing to do!
In Arkkham the Curiousity Shop has some fantastic encounters, so that one is my favorite.
In Dunwich Wizard's Hill is my favorite and the overall winner for ALL locations, in my opinion! For sheer coolness, you just can't beat the Encounters at Wizard's Hill.
In Kingsport I have to say the Lighthouse is my favorite place, since Basil is so often helpful. .
