I want to be sure I understand those two Mythos cards correctly.

Are At Midnight Effects for those two cards holds only for one day as per usual mythos cards, or they are kept permanently?

I believe you mean the lingering effects (bottom half of those cards). Those effects remain in play as long as those cards remain face up. When a new Mythos card is drawn, the current ones are put on the bottom of the deck and no longer have any effect. (The Doom token from the top half of Eldritch Knowledge remains on the Doom Track of course)
