As my X-wing collection grows I find myself in desperate need of a way to store the upgrade cards. My hope is that FFG releases a themed card holder. A box that is cut to fit upgrade cards would be assume. It would also be great if they release a themed box for pilot cards.

Ultra Pro make some great card albums. Buy a 4 pocket one, it's a good size, and you can store all your pilot cards and upgrades (2 side by side in each pocket for upgrades)
What I have done for my cards is a three ring binder. For the pilot cards I have sleeves that hold nine cards each. The up grade cards were more of a challenge to find something to use. I ended up getting sleeves to hold business cards.
I got an extra Plano tray for mine. There are plenty of compartments for each type of upgrade (with a few extra for later expansions). I got some small rubber cylinders, cut them in half, and epoxied them into the bottom of the compartment to hold the cards at an angle to make them easier to get hold of. It works quite well.

This is what I use for my cards. Aqua blue for Empire red for the Rebels and yellow for my upgrades.

So I always see these binder threads popping up. Can you explain to me how you are using your binders?
When you go to play a game do you just take out the cards you need or do you just build your squad on a certain page then just flip there and leave the binder open?
I just use regular sleeves for all my cards and then throw them into your typical Magic: The Gathering deck box. I've got my damage cards sleeved up but no real good way of storing them yet. I've made a tuck box from http://www.ideogram.nl/boxmaker/ but I'm not very pro so it didn't turn out too amazingly.
Usually I store my cards in one of those 3x3 card binders, with 2 upgrade cards per sleeve in the upgrades section. The only time I regret it is when I accidentally carry the binder upside down and some of them slip out.

here's a wild idea an extrusion/tray to hold your cards in place on the table and make it double sided to stick damage cards in
