When the conditions have been met (ie Range, stress status) Jan Ors allows a friendly to roll an additional attack die "when attacking". Does this apply to all attacks both with primary and secondary weapons or is it just when you attack with your primary weapon?

There seems to be no requirement or prerequisite on what type of attack is made. The only qualifying factors to allow you to use Jan's ability is her being within Range 1-3 of an attacking friendly ship and her having no Stress Tokens. If those requirements are met then you may use her Pilot Ability.

Correct, she can use it to add a die to any kind of attack, so long as the conditions (range, stress) are met.

The one controversy with her ability, that I'm aware of, anyway, is a rehash of the old Cluster Missiles question.

I'm not entirely sure why, as it seems pretty clear in the FAQ that Cluster makes two distinct attacks against the same target, but you will find some people trying to make a case for why Jan should be able to add a die to EACH attack made by a Cluster Missile. Don't believe the hype.
