Say I have a resource-generating unit like Fleet Navigator .

I assign it as the only attacker/defender in an engagement.

Can I then focus this unit to pay the resource for an event or a "surprise" unit like Backstabber while the resource-generating unit wasn't focused to strike yet?

Yes during an action window you could do this.
