Does the defending ship receive an additional green defending die roll when a secondary weapon (such as proton torp) fires at a range of 3? Conversely, does the secondary weapon (such as ion) get an additional red attack die roll when firing at a range of 1???

No and no. Page 10 of the Rulebook. Bonus dice for range only apply to attacks with Primary Weapons.

You will still get the extra defense die for obstacles (ie asteroids) when defending secondary weapons though.
