I was wondering if there was an official clarification for agendas that can be advanced extra for additional effects (like Braintrust) when modified by cards like SanSan City Grid (that decreases cost to score) or Chakana (from the new Creation and Control expansion that can increase cost to score).

It seems obvious that if you have SanSan rezzed you can score Braintrust with no additional effects for 2 advancement counters. However, would you still need 5 advancement to get an agenda counter? Card text says "place 1 agenda counter on it for every 2 advancement tokens on it over 3." Similarly, if the runner has Chakana in play with 3 virus counters such that "the advancement requirement for all agendas is increased by 1" you would obviously need 4 advancement counters to score Braintrust with no agenda counters, but would you only need to get to 5 to score it with one agenda counter?

By the same token, the Chakana example works exactly as you described.
