so for instance, i'm shooting with an ion cannon at a ship that is outside both the primary and auxilary firing arcs and i miss, does the gunner still apply?

the card just says you immediately perform a primary weapon attack and states nothing about having to be inside the firing arcs and after reading through the rules again i could not find anything that states that primary weapon shots can only be fired within the firing arc

Gunner applies to any missed attack, primary or secondary.

However,

The key here is primary arc, that's the only area a primary weapon can shoot within.

Secondly, the Firespray Ion Cannon is Primary arc only. It's not a turret weapon like the Y-Wing.

The 2nd attack (with your primary weapon) can be against any target your primary weapon could normally target. In the case of the Firespray, that includes both the primary and auxilary firing arcs. It does not matter where the original target was. However, as already pointed out, the Ion Cannon that the Firespray can equip can only target inside of the primary arc itself.
