My group doesnt use navigators ( gotten around that issue through use of alternative reverse engineered logic calculi tech aquired at great cost ( a major endeavour ) courtesy of an as yet unknown benefactor for the House(a Lord Inquisitor who intends on having the ship ferry his teams various places and doesnt want the ship able to be tracked..since the loyalties of navigators lie with their houses and whoever pays them the most...gets the information) Likewise they dont allow Priests onboard either ( they arent heretics..they simply believe the same as the Space Marines that the Emperor is eternal but NOT a deity..as the emperor decreed ) As for Astropaths they keep a full sized choir onboard.
How many Naves, Astropaths and priests are on your ships?
Mono tasked servitors can handle a whole lot as well when it comes down to it.

So how is having Enemy (Every Navigator House Ever) treating you?
It might be a problem if not for the fact that they dont have a means of figuring out the fact that there isnt a navigator ( remember who the benefactor of the tech was )..They dont like having their whereabouts broadcast to anyone for any reason..especially when the benefactors teams and missions might be compromised due to navigator houses well known greed. My group has plainly stated that after the tech was secured and found useful..they would rather have Peer Inquisition and Enemy Navigator house than to remain off the navigators radar and risk enmity of the Inquisition for having the audacity to refuse their "request" for assistance from time to time.
While working secretly for the Inquisition on a few occasions has proven highly dangerous..it has also proven very lucrative as well ( in terms of PF not just allies ) giving them access to better ships and hardware that normally wouldnt be accessible ( at least not and remain in one piece if found out..lol )
They are Rogue traders...NOT navigator lackeys..and they want PF, adventure, and shiny things..lol. Assisting the Inquisition has given them more of both than any Navigator house could hope to AND kept them in the Imperiums good graces at same time.

Actually, as far as the more hard-line bits of the Adeptus Ministorum is concerned, that means they are heretics. As, for that matter, are most Adeptus Astartes chapters (which is one of many reasons they and the Ecclesiarchy don't get on). The Cult Mechanicus is accepted as an alternate expression on the same theme (Omnissiah = Incarnate God) and hence there's a polite detente.
One thing to note; the Horus-Heresy era declarations by the Emperor that he wasn't a god seem to have been carefully airbrushed out of Imperial history by M.41. Precisely how, we don't know yet (wait for later Horus Heresy/Scouring series books) but as far as the imperium is concerned, for a 'normal human', belief in the God-Emperor is not optional...
The comment about inquisition versus navis nobilite is a fair one. If anyone finds out about 'the device' (and you can garuantee someone will, sooner or later*) then all sorts of crud will decend on them, but having an inquisitor waiting for them at the dockside with a short temper and a specific request kind of wins the 'lesser of two evils' argument before it gets started. Though I thought the Inquisitor was an 'unknown benefactor'?
One other comment; not every navigator is continuously in touch with the house. A non trivial number are essentially sworn into perpetual service in a role whose details are not made available to their house (such as the ones stationed aboard the fleet at Titan), and I think I've seen references to both Astropaths and Navigators essentially being servitorised before on some inquisitorial ships.
Neither option is a realistic choice for rogue traders, of course. There's 'Peer of the Imperium' and then there's just taking the ****.

Someone finding out eventually is precicely why i did it..lol...The potential for new adventures and other avenues for gaining PF and prestige in the shadow world of the Imperium. Im wanting to be able to throw all kinds of s**t in their direction for grins and giggles and the chances for a heafty PF in salvage ( either their ships or the enemies..lol ) It adds a different depth of things. As for waiting for the futher books of the Horus heresy...ive got currently all but the latest 2 of them and read them all. And i do agree...we shall see...the comment about some navis houses being sworn to legions or other agencies in perpetuity is correct...BUT that doesnt mean that the navis nobilite leaders cannot be swayed ( either through bribery or other means ) to establishing a link with one of their many sons/daughters in service to the Inquisition or an Astartes chapter ..ostensibly for check in purposes...to find the location of the ship/fleet/group and giving it to whoever or whatever is blackmailing them....The Inquisitions take...simple...the fewer who know..the shorter the list of suspects gets and the easier it is to maintain their shroud of secrecy during clandestine operations.
