if i have a scored project atlas with 3 counters on it and the runner makes a run on the HQ when he chooses to access HQ can i use project atlas and search for 1 or multiple cards? such as snare!

The timing chart allows you to use paid abilities at that point (4.3), so go ahead, as many times as you wish and can afford. On a side note, I must bow before your superior nastiness and slyness.

Project Atlas doesn't require you to reveal the searched-for card. Also, because it's the runner's turn, they have the opportunity to jack out; if they don't take that opportunity, the corp has a window with which to do things in, so even if they wanted to jack out after you search, they no longer have the ability.
