So this is my first campaign in a year, I'm running it to give our regular GM a break, and I was hopping to get some advice/critics on the story line. Please excuse any misspelled terms.
Act I
The story will open with one of two Interrogators (Gabriela and Iscariot) recruiting each of the acolytes to form a cell for their Inquisitor. Once all the intro missions are out of the way the acolytes will be sent to track down a cult on a hive world. There are a couple of ways for them to do this, but eventually they will find the cult and manage to stop it just as the cult leader is imploring everyone to rise up for their Master who wishes them to seize the planet. In the course of this mission the acolytes will rescue an Imperial Agent (who's been turned into a daemon host, but the acolytes don't know this yet) They will then be hastily recalled to the space port, it will turn out that the other cells, who were sent after other branches of the cult, missed the meetings due to bad information and the planet is now in the midst of an uprising and more fire power is being shipped in.
Act II
The acolytes will then go to an Agricultural world under the protection of their Inquisitor, in the same sector as the Hive World, where a slave uprising is threatening the already lower then average food output of the planet, it is thought the cult may be under Chaos influence. When the Acolytes track down the escaped slave it will turn out that they follow the Emperor as an earth god (its up the Acolytes to decided if this is heretical or not) and they are destroying the fields because they are tainted. It will turn out the plants with xenos DNA to make them grow faster. Not wanting to be discovered the Governor will attempt to kill the acolytes off before they can tell anyone. The acolytes will capture the governor and have to go to a laboratory outside the city to destroy the DNA samples. In the lab is a biologious tech priest and it will be revealed the taint is a virus synthesized from Tyranid cells, and it was brought here by from a world in a near by system, and that the tainted crops, while they grow faster, increase the number of mutated children born to those who eat it.
Act III
The acolytes will raid a Rouge Trader operation on the Tyranid planet (the invasion would have been stopped after the spores entered the atmosphere but before the hive fleet devoured the world). They will discover the name of the Rouge Trader and his current residence on Far Reach Station. During the investigation the npc daemon host will be revealed and the Acolytes will get to fight her (once she's at half wounds or below she will retreat if the pcs are getting destroyed, or just before she dies if not). The acolytes will then go back to the ship and will be informed that Interrogator Iscariot is bringing charges of heresy against their Inquisitor (blaming him for the xenos dna, the daemon host, and the cult uprisings). Interrogator Gaberial will inform them that to save themselves they need to find out who is really behind the Tyranid DNA being in the crops and clear their Inquisitor's name.
The acolytes will go to Far Reach Station and attempt to capture the RT, before they do however a group of Thorian Acolytes will show up and attempt to arrest to acolytes, they will be forced to fight or flee, in the process of which the RT will flee the station too. His ship will be damaged however and he will be forced to hide in system. When the RT is found he will summon the deamon host to try and defend him. When he is captured he will reveal under interrogation that Interrogator Iscariot is behind the Xenos DNA and that he had scheduled a meeting with him at an old mining facility.
Act IV
The acolytes will fight their way through the mining facility, it will be full of Storm Troopers clearing it of cultists. When they get to Iscariot he will summon the daemon host one last time, and Iscariot and the daemon host will fight the acolytes. When the acolytes start to win Iscariot will offer the acolytes a chance to join him, promising that if they join him he will make them all Throne Agents the second he becomes an Inquisitor after this. If the acolytes join Iscariot Thorian Agents will assault the mine and they will be forced to flee, Iscariot ordering the daemon host to defend them. If the acolytes don't join him they have to finish the fight and attempt to capture Iscariot alive if at all possible. The daemon host will once again flee when she gets too low on wounds (she'll be around for one last encounter).
Either by interrogating Iscariot or hacking his terminal they will discover that Iscariot:
Set up and order the Chaos cults on the first planet to rebel
Convinced the Governor to introduce the Tyranid DNA to crop to make it grow faster and increase production
Made the NPC into a daemon host
Sent the Thorians after the Rouge Trader and the group
Did it all in order to frame the Inquisitor and make himself look good (and hopefully become an Inquisitor himself) by uncovering the “plot”
Act V
The group will get stranded in the warp when the daemon host, that hides aboard the ship after being defeated, damages the engines, the gellar field and kills the bridge crew (taking over the bridge and staying there) the group will deal with a silent hill type horror situation as they attempt to fix the engine and the gellar field and defending either Iscariot or the evidence (or both) and then joining together to make an assault on the bridge and fighting the deamon host one last time (unbound now, will summon deamon for aid) before dilivering Iscariot or the evidence to an Inquisitor lord and either saving or damning their inquisitor.

Is this too convoluted, is it to simple? Is it to much like a get to the boss, beat the boss move on?
Any help/advice/ideas would be great
