My opponent plays Valar Morgulis. I have Maester Wendamyr out:

Maester Response: Kneel Maester Wendamyr to save a character from being killed or discarded. Then,you may kneel 2 influence or kneel a character to stand that character.

I want to use Wendamyr twice to save two different characters. My opponent says no, one response per trigger, so you can only use Wendamyr once. My argument is that Wendamyr is responding to each death, not to the Valar, so I can use him twice.

Am I correct?

Yes, Wendamyr is responding to each death individually. You can use him to save two characters, provided you can stand him within the window opened up by the save/cancel framework.

Each character "dies" individually, even when many of them are killed by the same effect.

Each dying character is a separate "trigger." So using the same "save" effect on two different characters does not violate the "one Response per trigger" rule. Wendamyr can save two different characters from Valar - provided that the first one is himself.

But you can only stand him with 2 influence in save windows. Not with Inn of the kneeling man.

Since a standard Response (like the Inn) cannot be used until after the save/cancel step has closed (and passives too, for that matter), the only way to stand Wendamyr so that he can pay the cost of saving the second character is with the optional part of his own ability. That's why, if you want to save 2 characters with him, one of those characters has to be himself, and he has to be saved first.

No but i was his opponent and he saved 2 character with wendamyr and Inn of the kneeling man ^^

More details of the cards involved is important, lol.

You could kneel Wen to save himself, then kneel 2 influence or a learned crested character to stand him. This is all part of the same response (which is allowed during the save/cancel window), so it is not the same as standing him using the response on Inn of the Kneeling Man (which is only allowed after everything resolves and after passives).

After he is standing again using the rest of the text in his own save ability, you can certainly kneel him again to save someone else.

It's much different if he didn't use influence(or a learned character) to stand Wendamyr, but his question did not involve Inn of the Kneeling Man. Could you be mistaken that he instead knelt a learned character and stood Wendamyr and after all was said and done with Valar resolving, knelt Inn of the KNeeling Man to stand Wendamyr or one of the learned characters?
