What happens when there is only one standing character in play?

That character would be knelt. The opponent that you chose just won't have a valid character to choose.

There is actually a strong argument for the other outcome here.

Drunken Allegations works by having the players choose their target characters separately, but then kneels all of the chosen characters at the same time. The FAQ says that if all targets for a particular effect are not available, that effect cannot initiate. Drunken Allegations is not an "up to" or "if able" effect, so it requires 2 standing characters to be targeted. Therefore, if there is only one character in play, you cannot choose the 2 targets required by the plot effect and the "then choose and kneel" part of the plot effect will not initiate properly, resulting in nothing being knelt.

I thought that both you and the opponent could choose the same standing character based on a previous ruling? I don't have a reference, but if the target is a standing character, and the kneeling is done after the choices are made, then why would 2 standing characters be a prerequisite?

It is also possible that I'm misunderstanding your post.

Same thing here with DA. Once character A is chosen as target #1 by Player 1, it is an invalid choice as for target #2 by Player 2.

That sounds good to me(because it's a less effective plot if you could not). I think there were a lot of misconceptions created in the agotcards.org comments section for this plot, so that helps. Thanks!
