In Book of Judgment's adventure Juristiction we see that organizations of Imperium comes to conflict with each other. So i'm asking how far can it go? (A crisis that can result in an inter-Adepta war maybe?)
Inner Conflicts of Adeptus Terra
I'd say that it could depend but probably only a little short of full-scale fire fights. Assassinations seems to be perfectly common if far from encouraged.
Local conflicts will pop up between Adepti, but they will rarely erupt into a full-scale war. The reason is, such a blatant conflict between imperial institutions so important threatens the stability of the Imperium, and thus amounts to high treason and, you guessed it, heresy! Either the Arbites or the Inquisition, or both, would come down on the warring sides like a hammer of god - and if they're lucky, someone will try to determine the culprit first.
Most conflicts will be resolved secretly. As I once explained to a player, all organizations of the Adepti hold each other by the balls, and the winner is whomever can exert the most crushing force at the moment. Every side of the conflict will first figure out the spots where it's duties overlap and criss-cross with the rivals', and create as much administrative obstruction for the other side as possible. Usually, it will end after this stage. Mechanicum is notoriously good at shutting down rivals at this stage, because everything in the Imperium relies on some sort of machines after all.
If the conflict doesn't end, it's time for building alliances. Planetary rulers and even other Adepti may be forced to take sides, and whomever gets the most support wins. Ecclesiarchy is pretty dangerous if the conflict survives up to this stage, due to it's sway with the masses of the Imperium.
If the conflict still isn't resolved, a shadow war begins. Assassinations, arrests under false charges, and even skirmishes between groups of supporters take place. At this stage, the situation is pretty tense - there is no turning back now, but no sane player will want to escalate the conflict further.
If it somehow gets out of control, expect public accusations of heresy and riots on the streets. At this point, leaders of all sides will race to reach the Inquisition, in hopes that if they make their case first, the Inquisitor will be inclined to support them. External forces, such as the Imperial Guard or even the Angels of Death, may appear to settle the matters.
But there are some possibilities that even the Inquisition itself can take sides in such a conflict. We know the Inquisition is not single minded organization (in fact apart from the Arbites none of the Adepta organizations are (maybe even Arbites are not that single minded i dont know… They are human after all
)) And if the conflict rises to sector level. I dont know what will happen next ( It will result with the destruction of an entire sector ) As i see it there is usually a cold war in the sector Adeptas (even within themselves)
One imagines such conflicts are common. DH is, after all, based on a wargame whose avowed intention is to give any player grounds to battle any other.
The Adeptus Terra is a vast and diverse organisation spread over a million worlds. One imagines anything from interdepartmental murders to full blown Sector Wars have occurred at some point during the history of the Imperium. Indeed, the canon contains many examples of full blown civil war within the Adeptus Terra.
Isn´t strife in Prol System practicaly a war between the two different philosophies of local Adeptus Administrativum? As they are running out of space for archives one faction wants to burn datastacks on first planet and star anew, meanwhile others want to create archives on forbidden last planet… and it is escalating into autogun and sharpened autoquill violence.

That's pretty funny because I'd love to see the archivists I have met in army boots an with a autogun at the ready.
