Sorry for such a simple question, but I just wanted clarification on this. If I'm running 2 copies of The Kindly Man in a Stark deck, and he gets killed and so gets turned into an agenda, he's then considered out of play, so I could still put out the other copy I have as a character at that point then, correct? Of course once that one dies, it would then go to the graveyard.

That's correct. Since he's not in your dead pile, your other copy could be brought into play.
