When a unit is attacked by different weapon groups, does it get one armor roll per group, or only one per unit shooting?

Its by unit. The defender makes saves after all damage has been determined.

"Armor rolls are made by the unit and not individually by each miniature. The defending unit’s controlling player then decides which miniatures suffer any damage not cancelled by the Armor roll." Page 43.
