1. If a gate is closed due to an encounter can I spend the clue tokens to seal?
2. Yig gives curses when you fight him. During the 1st phase of boss fight can I roll to see if i lose the curse?

1. That's a good (and old) question. Generally speaking, the idea is that you ae allowed to seal only when the card clearly says so. This was FAQed, and the FAQ are still to be published. But. But. A forumite asked for this by posting a "rules question" to FFG and got a complete different answer, IIRC. Some of us believe these answers are given without considering too much the balance of the game, and hence should not be blindly trusted. but anyway, let's say "demi-official": you should be allowed to. How most of us play: you're not allowed to. The FAQ will solve the riddle, but they are not published yet
2. Nope, you can't roll for getting rid of the Curse during the first Upkeep of the Final Battle. But starting from the second one, yes.
Briareos200,
My friend Julia has it "spot-on" ~ it's an on-going, completely unresolved matter, but that doesn't stop the impassioned among us from conveying our thoughts on the matter. As for me, I don't allow sealing, but then again, I play the game as a solo-player, controlling four Investigators. If you really want to watch the action on this very question, please turn your attention to the thread entitled "Question about mythos encounter card" over on BGG (Arkham Horror). Before too long, Tibs will be along...and probably a few others.

I'm in the "no sealing" club, personally. Unless the card explicitly says you can seal or you're performing a standard ("manual") gate close, you can't seal. I say this only in adherence to the "Arkham's Razor" rule of thumb, of course. =)
Does this apply to gaining a gate trophy? Unless explicitly stated, I cannot get a gate trophy from closing a gate via encounter, De Vermis Mysteriis, etc, right?
Btw, Julia is absolutely right. You can only seal a gate if the encounter says you can.

I disagree. Kevin ruled (to Musha) on the infamous OW encounter that you may seal it, though the card itself does not say that you can.
Currently the jury is out on a rule of thumb for avant-garde sealing.
