I guess that depends on the circumstances of your game. The simplest method would be for both of them to get drafted into the Inquisition and told to meet up somewhere.
That circumstance is why I ask. I'm trying to come up with an adventure that defines their meeting and subsequent becoming acolytes.
Edge of darkness is a good starting adventure.
Failing that, something on sinophia magna would probably be your best bet, and it should be easy to have something going down on sinophia.
How's this: the Assassin is spending his family's life savings to book passage to another planet to kill a hated enemy. The ship is, of course, the home of the Voidborn Psyker. They meet in the lower decks when they are ambushed by mutants and have to work together to defeat them. Bored with shipboard life, the Psyker decides to team up with the Assassin. When they arrive at their destination, it turns out that the Assassin's target is already under surveilance by the Inquisition, who decide to use the newcomers to stir things up...

Sinophia Magna? That must be from a book I don't own (despite being a character option in the INquisitors Handbook, there's next to no info on the planet).
Ive considered Edge, but I don't have access to a printer and it's pretty hefty. I couldn't run it from memory.
Assassin is after someone on the psyker's ship.
