I'm a little puzzled about the final battle. In the AH rulebook it describes the 'Investigators Refresh' phase where cards refresh as in a typical upkeep phase but doesn't call it an upkeep phase.

In the DH Q&A section it says the investigators get a full upkeep phase. It also separately mentions that investigators should no longer collect money or roll for retainers or bank loans.

so... my question is, do investigators roll to lose their blessings or curses at the beginning of each round against an ancient one?

It is a "full upkeep," so yes, they must roll to lose blessings and curses.

Also note that as of recently, it's been ruled that clue tokens cannot be gained in final combat either. If you're using only the base game, this should not be relevant. But it's a good thing to keep in mind for the future.
