Here's the scenario:

I have six cards in hand and my opponent has seven. Let's say he is, for argument's sake, playing hanzo. He plays out his attack and activates ways of punishment and discards five cards (thus i would be left with one card in hand when the effect resolves). I attempt to negate ways with chester's backing and he counters with a chester's of his own. I then use the R on inhuman perception, leaving me with no cards in hand; which my opponent then in turn negates with another chester's. I now have zero cards in hand when the effect of *** finally resolves. Does this mean that once my opponent's attack resolves that his combat phase will end?

Yes, because I think the condition of no cards in hand is checked when the effect resolves, not when it's played.
