Do you have to pay for the links when you bring them into play using the Maester Agenda? Or are they free (like when you play something out of your discard, etc.).

When attaching by any effect, including the Agenda's Response, you only have to pay the cost of the effect you are triggering. So no, the printed cost of the attachment doesn't come into consideration when using the Agenda.
