Random items questions.

Rex Murphy's Investigation ability work for his staring Clue tokens i.e. he starts with 4 instead of 3. Seem to me like it would work because of the shopping investigator (Bob, Monterey abilities work on staring items.

Most unlikely.
Guess they would have marked it on the character sheet if that was the case.

While you draw your starting items and Montery's and Bob's abillitys work when cards are drawn, I wouldn't say that you actually "gain" your starting clue tokens at the beginning of the game, like you don't gain your starting stamina tokens etc. You just start with them.

More likely, to think "in game", Rex 'gained' two clue tokens before the events of the game begin and therefore starts with three of them.

I disagree. I would think it would be exactly analogous to Jack, Bob, and Dexter.

Hmn. You really think so? The idea has a strange feeling to it...

The abilitys of Jack, Bob and Dexter don't extend the amount of your starting items, they only raise the chances to get better variable items.
But in the end, they'd start with exactly the things mentioned on their character sheet: Bob still has $9, 2 common items, 2 unique items and one skill, just as listed.
Rex' ability on the other hand would change the fixed possessions on his sheet, if it would work during the setup; While he's said to start with 3 clue tokens according to his fixed possessions, he'd actually take 4. Thus his listed possessions wouldn't match up with the ones he starts with, unlike all other shopping investigators.

Additionally, I think if I would have created this character and wanted his ability to work during the setup, I would have mentioned it as part of his ability or as a side note within the new setup rules.

::Shrug:: I'd say I'm 90% confident it will work out that way. Still, like several other issues from Kingsport, it would be nice if it were directly addressed.

Quote from the base rule book: "Abilities that affect drawing cards from the card decks, such as Monterey Jack’s Archaeology ability, do work when drawing random possessions at the start of the game."

As the Clue Tokens are not random possessions, I'd assume they are not really comparable to the other abilites - and I also lean towards them being not affected. I'd also go so far as to cite Kate Winthrop - where the additional clue token receives a special explanation.
