One of my players managed, through various ways and methods, to acquire an Unnatural Toughness bonus. interestingly, this gives him a high enough soak to ignore Fire damage, assuming I've read it right. This seems moderately silly. Would it also remove the Fatigue loss, would you say?

I dont know too much about fire damage... But depending on the heat of the fire one can up a fires damage. Say an inferno burns hotter than a simple "my clothes are burning".
OTOH unnatural toughness and silly rules. Marines and even Orks ignore lasguns (which they shouldnt), Marine bolters do more damage than a pulse rifle (which seems strange)...
Yeah alot of stuff seems strange, but ruleswise, your PC should be safe from most "casual" fires. Dont let him get too close to a burning promethium storage area though.....
What about power armor ? Does it help you ignore fire damage?

It will block the initial burst of damage, but if you catch fire the rest of the damage will ignore armour (but not toughness). [RT260-261]

How do you avoid to catch fire for a person in power armor?
dodge it - if it's similar to DH (no reason it would be but might be) - if the thing u want to dodge is ur AB in m to the edge from where you are a successful dodge roll allows you to jump to the side before you get damaged
