In this rare occurrence, I would say yes, he cannot use his ability because of the limited resources provided by the game. If all Alignment cards are used, there's no chance to change until one is returned to the deck. I've never seen more than 3 cards used in a game, though; with Sacred Pool alignment changes have been increased, but that expansion adds Neutral Alignment cards that increase the number of simultaneous alignment shifts.
Yes we have run into this one before and played it as the resource was exausted.. It was actually the first game we played with all expansions, both Pantheon cards where out, using up all four good/evil alignment cards... In my opinion we need 2-4 more of the good/evil alignment cards to be added in the next expansion just to balance for having the possibility of both Pantheon cards out at the same time.
We use 6 good/evil alignment cards and 6 neutral alignment cards (I got 2 extra of each from my 2nd spare copy of the game)!
Another alignment constraint related question:
We play the basic game, which has no neutral alignment cards. Does that mean that a good or evil character who finds the Druid Staff ("You may change your alignment at will. However, you may only have one alignment at any given time.") can only switch between good and evil, and never choose neutral?
If the above answer is that they can never be neutral, then what about a character who starts out as neutral. Can they change their alignment with the staff and then on a later turn use the staff to revert back to their original alignment?
I'm perfectly happy just making up a bunch of neutral alignment makers and making this question moot, but not if I'm breaking a mechanic that was deliberately designed into the game.

You can still change to neutral with the druid staff.
You can make a card of your own etc, to place it on your character card.
