When you play with Hypnos as guardian, do clue tokens generated by Hypnos Card during Upkeep stay on the board? Or are they only present for 1 turn( untill you draw another Hypnos Card)?

The clues are permanent (I think— I just checked all the card text, I don't see any reason why they wouldn't be).

right. They are permanent. Though you can make them not permanent to lower the guardian impact.
