If I pay a Confession cost by kneeling an holy character (and not 3 influ) is it still considered as an event w/ an influence cost?

No, since you paid for it with something other than influence it did not have an influence cost. So if you pay for Confession by kneeling a Holy crest character it can be cancelled by Paper Shield; if you pay for it by kneeling 3 influence, Paper Shield won't be able to cancel it.
