If I read correctly, in the 2-player-game, the hero-player has to play 2 characters. So The Overlord should use the 3-player-cards, right? Or is there a difference between one player playing 2 heroes and 2 players playing each one hero?

You are right. There is no difference.
So what for are the stats for 2 players? Just for some exclusive scenarios and such?
They probably just didn't want to have a card with a blank side on it, so they reproduced the 3-player stats once again. AFAIK there is no scenario for just one hero.

If you compare the stats for any given monster on the "2 player" and "3 player" card faces you will find they are identical. FFG is somewhat completist about the bits they provide with a game. The point about not having a blank face on the backs of the card is also valid. They would've needed to find something to print there anyway.
