Can anyone recomend a good card shuffler that can handle the little decks in AH and not damage them?

As well as the larger cards. IE it can shuffle both types.

Sleeve the cards, problem solved for manual shuffling
. Personally wouldn't trust any shuffler not to damage cards.
Of course card-shuffling might be a thing of the past if you get the Arkham Horror assistant software (assuming you've got an iPhone)
You could always hire an assistant to do the shuffling for you.

Do you roll the dice on software as well
? Manual all the way for me (not that I even own a cell phone of any kind).
From what I've heard, using a card shuffler for AH cards is not a good idea as the cards will become damaged quickly.
I'd recommend just using the box-lid-shuffle method if no one in your group is a good shuffler (only one guy in our group is, and he can only attend sometimes). Toss all the cards from a deck in the lid of AH, spread them around at random for a while, and then pick them up in random order. You'll get a decent shuffle out of it and it takes only a short time.
For the location decks, the most frequent shuffle, you can probably just hand shuffle even if you aren't all that good at it. Just pull out random cards and put them random places. There aren't that many cards, so you can still get good results that way.

The difference for me is that I couldn't shuffle cards well if my life depended on it while I'm an expert at rolling dice
