I'm a bit disturbed by the fact that the plastic bases supplied with the game actually damage the punchboard pieces when they are inserted into them. They leave a visible mark on both sides. And when you keep taking the pieces out (for storage purposes) and then inserting them back in, the marks become more visible and the pieces begin to show wear. What was the reason to design the plastic bases in this way? Is it common to other FFG games?

This is a shared issue with Akrham Horror which uses same size stand ups etc.
I believe some people have found/created work arounds to this issue with custom bases, you mind find something searching that forum.
You could put some of that clear book cover material (or invisible shield) on the bases to make it less. I think it's natural, since the bases need to be tight to keep the standups in place.
Binder clips work wonders. Just clip onto the bottom of the standup, then pinch the wire "wings" to slide them out.
