This is probably a dumb question, but I have a feeling my group and I have been handling penetration wrong.
Does the Penetration of a weapon only affect the Armor Bonus from armor, or does it go through Toughness Bonus as well.
ex: My character has TB 4 and AB 4. He gets hit by a weapon dealing 10 damage with Pen 6. Does he end up taking 6 damage or 8?

Penetration only goes through armour. In this example your character takes 6 damage.
Don't think of TB as a form of armour that reduces the injury. Think of it as the creatures ability to essentially ignore small injuries like you could ignore a small scratch.
