Tome of Adventure, Page 46, "Wound Thresholds", says specifically that "An effect that would force an an enemy to suffer stress or fatigue inflicts an equal number of wounds instead".

Some Boss-type NPC's, take stress and fatigue instead of wounds.
Alternatively, someone in here suggested having stress/fatigue take away from the NPC's A/C/E pool first (Agression->Fatigue, Cunning->Stress).
I've been using it in my game and I like it alot!
